Isn't the pluming vent stack supposed to be under the roofing?

The vent stack allows sewer gases to vent to the atmosphere. If it was under the roof you would have sewer smells in the house. You need to go around the roof vent cover, with waterproof sealant with a sealant gun. That way no ran can get underneath it.
